Yes. Reflashing the router will cause it to reconfigure and rewrite the HDD contents. To be sure, though, wipe the first 100Mbytes or so with "dd" before sticking it back into the router.

There's lots of potential reasons. Some common ones are:

1) Edited on a windows machine
2) Contains a syntax error
3) Is not set as executable
4) Does not have a valid shell
